Files don't show up.

I have three domain accounts on Core FTP. The first two operate normally in FTP. But the third one was recently tagged with Google's malware warning. I got a new password from the server and it takes me to FTP but the site files aren't there, only the directory "/www/www/" and <..> but nothing else. The server claims that the site is there and opens up. The site does come up but I can't access the files through FTP. Anybody have an idea? Thanks!
