S/Key password encryption problems in 1447.3

Since upgrading to 1447.3 I can't log onto websites that use S/Key password encryption. The same websites work great with 1446 (haven't tried 1447 though). Have there been any changes in the site settings that I should be aware of?

The server is a private server running Titan FTP, accessed through an OpenVPN connection.
