Missing files in my "www" folder

I just bought a new computer, a Dell Dimension 4700 running Windows XP Home Edition.

When I log into my FTP server and click the "www" folder I can only see about half of the files I have in that folder. I know that they still exist because I can see them on my webpage. How can I get them to show in FTP to I can transfer them to my new computer?

Build number is 1403

There are several hundred (or more) files in that directory.
