Switched to ncftpput.exe. Works like a charm, super fast and no more truncated files. It is free to use.

Corecmd.exe: Uploading large files randomly truncates the files. There is no error indication. Running corecmd.exe in a BAT file on Windows Server 2008 64 bit.
